pbalign aligns PacBio reads to reference sequences, filters aligned reads according to user-specific filtering criteria, and converts the output to either the SAM format or PacBio Compare HDF5 (e.g., .cmp.h5) format. This package is part of the SMRTAnalysis suite.

Install the latest version of pbalign in Debian, Ubuntu and Raspbian from terminal. To install the pbalign just copy the above command for your OS and run into terminal. After you run the command it will grab the latest version of pbalign from the respository and install it in your computer/server.
